I have had the same kinds of problems. As others have said, I think audio frames (not sure what the correct term for this is) are being dropped, kinda like choppy framerate in an FPS or something. Try checking the 'i/o safety buffer' in Logic's audio preferences, and having fewer processed...
There is a really bad memory leak if you use RSE (realistic sound engine). I do prefer how it sounds to midi but I leave it off now because it eats up virtual memory if i leave an instance of GP up too long or I have too many instances open at once.

I didn't notice the DIs were clipping, I just took another listen after you mentioned it and I hear some popping and clicking in the lead track, I guess this is because I'm setting my interface buffer too low/overtaxing my cpu during recording?
