After mixing our songs, I noticed that the lower frequencies (up till 125/200 Hz) were boosted too much. How can we avoid this and can we still polish up the recordings we have? And more importantly, how do we avoid this in the future?

try using a passband eq/compressor like Waves C4.

I usually use these settings on guitar tracks:

you should be able to cut the low frequencies a bit with an EQ in pretty much any recording-programm (you bassically need a low-cut-filter)
 
I've tried both of your solutions, none of them worked. But I found out something... My songs are mixed at 96 kHz 24 bit, and when listening to the result it sounds a bit dull and , judging from the EQ, most of the lower frequencies are boosted.
However, when I convert my song to mp3 or cd quality( 44.1 kHz, 16 bit) it sounds all right and the EQ shows that all frequencies are boosted (more or less) equally.

I'm an engineer(Electro-mechanical, so I know a bit about physics and sound) and have been trying to figure this one out. Without succes I have to admit. When sampled at a higher frequency, the lower frequencies are boosted more? So it seems, although I've never heard of it. (or wasn't in class when it was told)
