Tracking rhythms, one guitar?

Would it be better to track using two different guitars for rhythms or just use one?

I have a strat and a jackson, both use Duncan pickups. The Jackson is a neck through and a bit heavier, giving it a darker tone. But will it make a huge difference considering both will be heavy distorted tracks?

Both are possible and have their positives and negatives.

Positive for 2 different guitars is slightly different tones creating a broader stereo image.
Positive for same guitar on both tracks is that it's much easier to keep tuning and intonation perfectly the same. Even with perfect tuning, two guitars may sound slightly different tuningwise when being played.

I prefer to use one guitar for all rhythmn parts because of intonation.

Always one guitar when I'm recording bands due to tuning and intonation. If you're trying to achieve a better sound by combining different tones, use different amps and/or cabs.
