1.) Solid state or standard Hard Drives?
2.) If I upgrade from Pro Tools 9.0.5 to 9.0.6 will is mess with anything plug in wise? I'm not sure if I will have compatibility issues or the like.
Thanks in advance.

Hey hope I can help. Solid state is better because sometimes you can hear the disc inside a standard hard drive and you might be able to hear this through speakers, pickups etc. Solid state drives are alot faster but cant hold as much memory. I would use a solid state as your main hard drive and then a disk hard drive to store files in.
As for the Pro Tools update, I am not an expert with this DAW but you might run into issues with some plugins that will have compatability issues because they might be older or not yet written to work with the new Pro Tools. If this is a completely different version of Pro Tools you might have to make new destination paths or reinstall pugins so that they will work with the new version of your DAW.
Any other questions feel free to ask.
