Harsh 3rd string on my Ibanez rg help needed (Edge 3 Problem?)

Basically I have noticed for the past month or so that the the 3rd string (and the other plain strings to a lesser extent) has a really, really nasty sound.
At first I thought it was just fret buzz, however there is nothing coming into contact with the string between the nut and the saddle at all. And the sound persists when played on every fret. A change of strings also did not help.

I have tried all sorts of things to sort it but nothing has helped, mainly because I can't actually figure out what the fuck is causing it. It's very difficult to describe as well, it sort of sounds like fret buzz or a harsh twangy sound.
It is also in tune, and fairly well intonated ( although not perfect admittedly).

Any help would really be appreciated guys, as I would like to avoid the hassle of taking it to a luthier.
 
is the harsh sound coming acoustically or thru the pickup? if thru pickup, have you tried different pickup? if it's an active pickup, have you tried changing the battery? raising the bridge height? lowering the pickup? adding some graphite to the saddle? are you using different string gauge than what it came with? have you adjusted the truss rod after that?
 
Just happened to me recently and I had to replace my bridge saddles. Turns out that some of the EDGE 3 bridges were made of a softer allow and after time the vibration of the string in the saddle causes a small casm to form where the string sits. Over time this gets deeper and everntually causes little burrs that rub agains tthe string whn played.

Hit up ebay get a new set of saddles. It ran me about $35 to fix.
 
Both, acoustically and through the pickup.
Its a Duncan Invader, and stock Ibanez neck pickup.
I have tried adjusting the pickup height.

Sorry for the slightly shit description of the actual problem.
I should probably mention that even though it is in tune, and the intonation is fairly spot on.
It does sound like there is a tuning issue. As well as the harshness, if I play an octave chord (correct name?) the 3rd string sounds off, however it IS in tune.

EDIT: /\ Cheers man, I had an inkling that it might be something like that, was it just the saddles, or the nut aswell?
