When I biased mine, I needed to boost the lows a little more again, but they sounded much better afterward too.
 
no, the second one is biased colder. my amp got a bias mod (bias: 40mA).
I'm sorry, but why would you assume that there is something wrong with your amp? You've had modifications done, of course it sounds different from a completely stock amp...
 
Definitely prefer the first clip, way less muddy, would probably sit great in a mix and in a live setting.
 
Dude a SLIGHT change in bias can make the world of difference in the power section. Another thing to look at is that pots, especially the ones used in Peavey's, vary pretty wildly between one another, due to shitty tolerances in cheap devices. So simply matching what looks equal on the knobs between the 2 amps won't always get you in the same ball park. Only way to perfectly match everything would be to put a meter on the pots and turn them until you get the same values. The extra bass in clip 2 could simply be because amp 2's resonance is slightly bumped.

I assume it's more of the bias setting though.
