Nut spacing missing?

Well the nut spacing is because of that Earvana nut (my LTD EC-400 has it too), and the bridge height is fine as long as the action is reasonable (though I find it hard to believe it would be with that height, I have mine almost completely screwed down!)
 
What reasonable action to you mean? I have to screw it that high or I get too much buzz on the strings when played although I already adjusted the truss rod correctly.
Also I have the bridge pickup very close to the strings.

About the nut spacing... I have EB 12-56 strings and it seems like on this one the string is a tad too thick making the string be higher and more away from the frets.
Can I easily exchange the nut?
 
I don't know how easy it would be to exchange the nut, but I use 12-54's on mine without a problem - just take a file and open the slot up a bit if you think it needs it. As for the bridge, well, are you sure you have the truss rod adjusted correctly? Cuz having the neck too straight isn't good for aggressive metal playing cuz it makes the strings buzz like crazy, so that would be a reason why you might have to have your bridge so high. Also, I assume the buzzing when it's lower isn't coming from the strings hitting the pickup? :D
