I've always assumed they named themselves after the medieval war machine

They took the name from Bolt Throwers in Warhammer Fantasy Battle.

A bolt thrower is a machine that is used to slaughter cattle before they are dissected for their meat, hide, etc. They lock the cattle's head into a vice-like device and a 3 inch bolt on the end of a hydraulic pump lines up with their forhead. The bolt is then launched through the front of their skull, providing an extremely quick and painless death, much more humain than past methods.

I'm familiar with slaughterhouse bolt throwers so that's my theory too. I just wasn't at all sure.
