Sorry about the delay...
Not changing the strings (I have .09 to .46) and Im going to tune to E flat and D standard. should really use a set of .10's but dont have any.
As for my original question when tuning down do I have to adjust the intonation or will it be fine?

Changing the intonation won't make a difference, fretted notes will still sound slightly out of tune depending on how hard you press your left hand fingers. You need to get higher gauge strings.

I have a jackson with a floyd Rose it is such a pain in the ass to change tunings I just keep that guitar in one tuning. You might want to check out Eddie Van Halen D drop bar. Other than that best wishes

If you're only tuning down to E Flat, no problems are really going to present themselves. I'd recommend pick either Eb standard or D standard and leave it at that, it's just gonna be a fucking pain in the ass switching between the two.
You might have to make ever so slight adjustments to intonation, but it's certainly going to be nothing drastic compared to tuning it down to A and whacking a 13-64 set of strings on there.
