Recording a breakdown

I recently bought a line 6 pod x3. I'm trying to figure out how to edit the guitar tracks after i record them in order to eliminate the extra sound that i don't want. For instance, the sound thats created when the fingers stop the strings or when the fingers slide up to the next chord in a breakdown. It's not really noticeable during a chord progression or riff, but I want it to sound really crisp during a breakdown. How should I go about doing this? I've tried simply splitting and cutting the tracks at the spots that I want the extra noise to cut out, but for some reason, that doesn't really work. It makes it sound really abrupt. Any advice would be appreciated. Thanks.
