there's plenty of things that can be different. The Q/gain relationship really affects the workflow, the shape of the filters in general, whether or not there is phase compensation of any sort, bit depth/headroom, saturation/transformer modelling, over sampling, HP/LP resonance controls amongst other things. there's nothing wrong with using the logic EQ if it gets you where you want to be. sometimes you'll want to work in different ways in different situations. ultimately it's about workflow.
Sure you can match curves (and therefore phase relationships) between some EQ's but it's really about how useful it is in your workflow. I'd recommend everyone to have a variety of different EQ's depending on the situation even though in theory you could do pretty much everything with something like proQ or equilibrium. I still love having a pultec style EQ on hand, usually something like a neve style eq can be nice too.
