Different chords, different EQing?

Hello,

Currently, I'm recording some songs with amp sims. Low chords sound clear and crisp but as I move up some frets the sound turns more muddy. Even sounds as if recorded with a different guitar/settings. Do I need to eq higher frets differently? Am I missing something else?
