i can't believe nobody has mentioned Angra - Holy Land...that entire album is beauty personified :)

besides that, PoS - Dryad of the Woods is one of the most beautiful things I have ever heard. PoS are just amazing in every single way. They make me want to cry and dance and sing and laugh and weep and run all at once. Sorry for being soppy...but...yeah...music does that to me and i'm sure you of all people understand this fully :)

Symphony X - Whispers. Very "fairy" ballad.
Pestilence - Album "Spheres" - the most avangard places.
 
I'd have to say the chorus to Spock's Beard's June, the solo to Pink Floyd's Mother, and Matraz - Mañana (ok I may be biased here because these guys are chilean, but I really think I am not).
 
About 1:10 into Evergrey's "Your Darkest Hour"... when the song segues from heavy guitar to a beautiful piano melody and Tom sings, "I would hold you while you're sleeping. I would guide you when you're drifting. I'll be the light you seek in your darkest hour."

!! Excellent choice

If anyone has the special edition of Inner Circle with the bonus live tracks, the acoustic version of Recreation Day is brilliant. The final chorus into piano outro is particularly beautiful.

I would say that their longer songs in particular are pretty progressive. While we're on the subject of Nightwish, I think Ghost Love Score is one of the most emotional songs I've ever heard.

And I dunno if this accounts for prog metal, but Steve Vai's tune Voodoo Acid is just oozing juicy bits of music, especially that whole "climax" part...Aural Orgasm is what me and my friends commonly refer to it :Spin:
 
Ayreon - Isis & Osiris

In the mid part of the song there's this melody with rhytm 6/4 & 5/4 alternated. After that cool arpeggios with nice delay. Awesome part.
 
The main melody of Dream Theater's "Wait for Sleep"

The whole intro to "Accolade I" and the mid section after the second chorus, where Russell sings alongside the organ. And of course, the choral intro to "Divine Wings of Tragedy." Just gives me chills everytime I hear it.
