Always wanted to try to build a guitar from a kit and have a killer design painted on after. Anyone ever do this? And where should I buy the kit from..anybody reputable?
I didn't use a kit, but I bought a neck and body from Warmoth, EMG 81/85 and Schaller hardware. It cost me about $800 and took an afternoon to assemble once the finishing was done. I still use the guitar, it sounds and plays great.

I haven't look into this too much but are there any issues with getting a neck of a particular length for intonation purposes? I think I'd like to build myself a Warmoth at some point.
Warmoth has some cool stuff, but damn they are expensive. What I did is buy a guitar that look like it was beat to hell and just refinish and customize them. Right now I am working on a B.C. Rich Ironbird. I picked it up for 40 bucks. For about another 40 dollars I was able to buy the products to refinish it. Working on putting a new fretboard with custom frets on it right now. I can upgrade the pickups and hardware later.
Side note: for some great tutorials good "project guitar." They helped me a whole lot so far.
Like MarkG said, Warmoth has a ton of informative guides on their site. IIRC, the vast majority of bolt-on necks are 25.5" scale length, so intonation shouldn't be an issue. Getting a neck with the correct joint for your body's neck pocket is a much bigger problem, but you can select the correct one easily on their website.
