This should have nothing to do with whether your like the song or not but should strictly be based on the content of the lyrics.

For me it's:
At times the dark's fading slowly
But it never sustains
Would someone watch over me
In my time of need

From In My Time of Need. This stark desparation and urgent cry for help is definitely up there as far as moving lyrics go for Opeth.
 
Dude, if you're gonna post at least contribute constructively.

Another for me would be 'The sun sets forever over Blackwater park'. It's so cinematic and apocalyptic...and very dark. Especially at the end of a long epic like BWP it leaves you with a feeling of bitterness and lost hope.

Mike sings it so lovingly, it reminds me of the antagonist from "Still Life With Crows" by Douglas Preston and Lincoln child. It's kind of like an "O loving hate" type of thing.
 
The lyrics to Advent and The Night And The Silent Water are great, I haven't really paid any close attention to the lyrics of the other songs...
