IMO the song is perfect the way it is. Would LOVE to hear this one live.
I think the biggest problem people have with it sounding "disjointed" is because of the effect that can be heard in the very beginning and that is used in some interludes but I like it a lot.

Actually, I was just listening to it this morning, and it does repeat a lot, but it never gets old to me. The 'rise to submission' section hands me my ass every time it comes back around. Like Wander said, little stuff is changing a lot, and the placement of each section is what makes it work so well. I never feel like they repeated anything just for the sake of repeating it - it always sound like it's what the song is supposed to be doing. Love it.

Rise to Submission Riff : 1:20 in 4 different places

The rest isn't so repetitive so I won't include it.
More than 1/3 of the song is repeting riffs.

Still I love this song.
