One that I don't like is "lost" from The Leper Affinity. The way it's mixed or maybe it's just how he sings it, makes it sound like "lothhht areeee the days of spring" and it totally takes the wind out of the whole line for me.

In 'Blackwater Park' where Mike grunts "Lepers coiled 'neath a tree" it SOUNDS like he says "Every squirrel needs a tree." Gave my friend and I a good laugh.
Not really an Opeth word, but Bloodbath is close enough. I like it when he says "malignant" in Mass Strangulation (at the end, "malignant humiliation).
I like "Benighted," the song and the word. There's just something I like about that track, and I'd never even heard the word before. I think it's because of where the word is in the melody; he sings it on a descending scale.
