The ending of Dream Theater's Finally Free on Live Scenes From New York is pretty spooky, as well as the same band's solo/sample part in Goodnight Kiss from Six Degrees Of Inner Turbulence. The album version of the former is pretty intense too, but the live version is even more so. The latter is a shit album all in all, but that part is pretty freaky.
I guess there'd be a lot more if I bothered to think. I don't really listen to spooky music as such, like ambient stuff and so on.

a: I'd have to think about it some more to come up with a really good one, but right off the top of my head (before I even read your post Adam ;) ) would be COPH NIA - HOLY WAR. Kinda like a good thriller, quiet but threatening at the start, with lots of anticipation of what's to come, then they hold it for a but, THEN they 'unleash the beast'
