The rep points sort of signify your "importance". It shows that people respect you and your opinion.

For example on www.shroomery.com they use the rep system for people who identify mushrooms correctly. People give them "rep" when they make proper identifies and then when new mushrooms get posted they wait until those "experienced" ones reply before they have a proper opinion on what kind of mushroom it is.

Someone gave me a negative one on a post 2 years ago and it just says "sorry stfu" as the comment...wtf? That shouldn't be allowed haha.

I don't see the problem with leaving bullshit comments to rep if you disagree with or dislike what the person said. Unless of course you take THE GREEN BOXES very seriously, which is your problem. Isn't there an option to turn your reputation off, anyway? I know it's possible, just as it's possible to be able to leave the name of the person who repped you next to the rep point/comment.
